The answer is: instead of the total cost, but in English, that clarification is 'understood' (at least, by those who understand...) and can safely be omitted without causing uncertainty in the interpretation.

Unfortunately, what's 'understood' by English natives is very often not understood by non-natives (including, often, language professionals) - hence Asker's question here.

The English sentence would make perfect sense, and the meaning would be identical, if the word 'instead' had been omitted. Asker would then have had no difficulty translating it thus:
Donde proceda se indicará una suma alzada en la columna del "coste total"
Simple, straightforward - and faithful to the original.
