organise themselves
"... emotions can finally organise themselves into ..."
With a degree in psychology albeit a long time ago, the literal translation makes perfect sense to me.
In formal speech, you might say something like "organise our thoughts and emotions", which translated into colloquial English, might read something like "get your head together".

Credo che qui organizzarsi voglia dire formarsi, se non altro io lo percepisco in questo modo

per quanto riguarda il resto, forse direi qualcosa tipo "which is not to be underestimated" or "which is an achievement in itself"...

come together
Lots of possibilities come to mind - but the one I find would be most accepted and understood is - in the words of The Beatles - come together.

BTW I'd use the preposition 'as' after 'come together' not 'in' - and if you'd wanted only one word, my intuitive choice would be 'congeal.'
[I find these types of question work better with intuitive responses.]

become organized into
the emotions can become organized into quasi-thoughts, which represents something of an advance.
