In the IT field at least, I would say "should" here.
"The character count should also include line feed characters and all other hidden characters."
In legal field, this would be "shall"

It is not possible to say accurately without more context, but if it is a contract or the like then "shall" would be more suitable than "should".
i.e. "Line feed characters and all other undisplayed characters shall be included in the character count"
