If the message is from female to male, there is but a subtle modification -
Mayen aapkaey liyae praarthnaa kurtee hoon --> मैं आपके लिए प्रार्थना करती हूँ.

There\'s another variant that comes to mind. If the recepient is somebody senior in age / status, then the aforementioned sentences are valid and acceptable. If the recepient is of your same age / status (say, your friend), then, for m to f :
मैं तुम्हारे लिए प्रार्थना करता हूँ.
For f to m :
मैं तुम्हारे लिए प्रार्थना करती हूँ.

My friends have already proposed some excellent expressions. I've just added to those suggestions by means of making the abovementioned two proposals.
Certain changes are needed to be made in Hindi as per gender of the speaker and if the speaker is female "karta" should be replaced by "kartii".
