is not very good English here. It's meaning is clear but it could be better expressed.

referente a cuestionar(las)

es un poco rara la frase pero lo que significa en mi opinión es:
".. y cómo tratar/gestionar las facturas finalizadas tras periodos de inactividad referente a cuestionarlas"

Se podría poner un poco más bonito así:

"..y cómo gestionar y/o cuestionar las facturas finalizadas tras periodos de inactividad"

Hola!
No se conserva el sentido, se distorsiona bastante me parece. Por que disputar sería "reclamar que se hace facturado incomrrectamente" mientras que hacer efectivo (si pudiera usarse en este caso, que me parece que no) en todo caso significaría "aceptar como correcta la factura", O sea, lo contrario.
