for 40 years the lowest unemployment figures were always better than this
They compared the lowest unemployment figure for each year, and for forty years it was always less than this. Therefore this year, with the highest unemployment figures, was the worst for forty years.
Or they worked out the unemployment figures for certain periods, a certain time of the year. For example if usually the lowest month of the year for unemployment is August, they compare the figures for this month each year, and in the year mentioned the figure was higher than for the last forty years, therefore the unemployment was higest, the statistics worst.

Even at their [seasonal?] lowest, the numbers of unemployed are still the worst for 40 years
Unemplyment figures often vary over the course of a year due to seasonal factors. My slant on the phrase you cite would be that even the lowest (rather than the annual average figure, which would be higher) number of unemployed people is the highest since (say) 1968.

My hunch is that the writer meant to say "the latest unemployment figures ...."

Simply.. Over the course of the fiscal year, even the lowest recorded figures are higher than even the highest recorded in the last forty years.
Ir the highest for the last 40 years was 1,659,675. but this year even the lowest of 1,659,676 was higher. Eg (With a higher reading of 1,659,690. being recorded in March)
