This is defined in the text as follows: "Le bilan d'acquisition des documents permet d'effectuer a postiori une analyse des statistiques de production". I considered "balance report" but I'm not sure if it's only a financial term. The context here is measuring data about documents for batches which are to be indexed and digitized.

As has been pointed out, the phrase is really a "bilan" of the "acquisition des documents".
"Acquisition" is another (like yesterday's "reprise") generic term, you can use the same word in English, it basically refers to the system successfully "acquiring", i.e. being able to store/use, the data. Again, you could use "take-on" or even, if you think acquisition may be vague, "(conversion and) storage", or "database population". Now you now what it means, pick a term that best suits your context :-)
"Bilan" is yet again very general - it could be a report/statement, if it's a physical piece of paper or a file reporting on database activity - how many records were loaded, now many failed to load for some reason (e.g. digitisation failure/incomplete). It could also just be a meeting where they talk about the success or otherwise of the project, in which case "assessment" or "evaluation" might fit, or even "review".

In the context, which you say refers to document scanning, 'acquisition' goes with 'des documents', not with 'bilan'

While this doesn't specifically speak to digitizing documents, the concept seems similar. I know that indexing is the term often used when referring to the procedure where documents are scanned and stored for later retreival.
