What annealing temperature should be used?
The annealing temperature is the most critical consideration for thermal cycle sequencing. High annealing temperatures increase the stringency of primer hybridization, reduce secondary structure and inhibit strand reannealing. For these reasons, the highest possible annealing temperature should be used. For primers 24 base pairs or greater in length or for shorter primers having a GC-content of 50% or greater, an annealing temperature of 70°C is recommended. For primers less than 24 base pairs in length or for primers with less than 50% GC-content, we recommend starting with an annealing temperature of 42°C. Depending on the length and GC-content of the individual primer, the annealing temperature may be optimized further. In general, the highest possible annealing temperature should be used.
