Aite-no dansei ha kao-o shikameta ga, kasuka-ni emi-o akashita.

I'm sure there are many ways to express this. Just one alternative.
Something along the lines of "Although the man frowned, he revealed a faint smile."

One more note with regard to ¥"the other man¥".
Depending on your context, ¥"the other man¥" might also be 「もう一人の男の人（又は男性の方）」 if this is referring to a situation where ¥'first Man A did xxx, then Man B (your ¥'other man¥') did yyy (frowned, etc.).¥'

agree  goldfish04: If Haruki Murakami translated this, it would be something like: （相手の男性）は顔をしかめたが、それは優しい顔のしかめ方だった。優しく顔をしかめるなんてほとんどの人には不可能だろうが(fukanou darou ga)、実際、彼は優しく顔をしかめたのだ.

Explanation:
Frown is an act of disapproval, as you know very well. It is usually a manifestation of our colder side of emotion. Reason for "albeit".
I never read Harry Potter serious and not a Child literature specialist. Nonetheless, due to the young audieence nature I would avoid too highly literature expressions.
Warm-heartedness is one of the things children and young adults would prefer.
As far as I understand the "warm"ness is not necessary a smiling. Other answer (Kathy's) is not accurate for that matter.
As Kurt pointed out, translated version must be released and reviewable at the bookstore. I am very, very curious how the translator processed this.

neutral  KathyT: Don't underestimate the intelligence of children! These are not infants - HP is aimed at kids 10ish+, but equally popular with adults! The more exposure they (we all!) get to proper language usage, the better! BTW, my 2nd 和訳 was more literal ;-)
