to flag = to slow down


Explanation:
Judging by the way you have parsed this, I think you may not have realized that 'flag' here is a verb, not a noun.

So nationwide management can notice a slow down / downturn / fall in sales from any one shop due to bad publicity locally; in other words, it doesn't only affect the local store itself, but gets noticed by top managamen at national level.
