ライセンサーによる本契約の承認は、本契約に定める本ソフトウェアの使用制限および機密保持義務を顧客に対し執行することを含みこれに限らない。本ソフトウェアに関するライセンサーの権利及び知的財産権の保護に関し本契約に基づき受益者となる目的でのみ行われることに同意する。

I know what 受益者 means, but I would like clarification as to what it refers to in this document. It sounds like it's saying that Client agrees to only operate so that Client is a beneficiary of the intellectual property rights, but that doesn't really sound right to me in English (or in Japanese). Who is the beneficiary, of what?

The licencer owns 権利及び知的財産権 (all pertinent ownership and usage rights, and intellectual properties), therefore the client (licencee) must observe those when he was allowed to get access to them (and thereafter). Otherwise (without this specific agreement) the contract would not materialize.
In other words the would be licencee (the client) would not be benefited from those 権利及び知的財産権.
