IMO, "utilisation des logiciels" and "introduire un logiciel" are not the same thing. The first would require a user licence, but the latter, which could imply modification of the software, could require a more comprehensive "exploitation" licence (but there should be a better term in English).
Churchill's "we shall fight" speech is a great example of great use of repetition in English. But I'm not going to get into a pointless debate about it.
Well, do you know what, I would say the opposite, but I only speak two languages properly plus bits of other ones. The French are always writing "celle-ci", "le dernier", etc., to avoid repeating the word. Repetition isn't taboo in UK (Ireland and UK) English, in my experience. I don't really know about US English except for the novels I've read and the media I take in (newspapers online, TV, etc.).
In my experience, it's unusual for a French writer to go out of their way to avoid repetition. It's not taboo in other European languages the way it is in English.
This may sound pretentious, but I try to tune in to the writer's style when I'm translating. S/he uses the words "company", "firm" and "business" to refer to the same thing in the text, so there are definitely some stylistics going on in there.
I think your interpretation is right, and they both mean the same thing. There's presumably nothing that says: "These two terms may sound the same, but actually they're different."

It may be pretty much self explanatory to you, but I don't see how we can help with no context. You're only breaching your NDA if you tell us who the parties are.
I think that the client did not want to repeat the term licence d'exploitation, for stylistic reasons.
