The Partnership is subject to taxation uncertainties.

The taxation of virtual currencies is subject to considerable uncertainty. In 2014, the Internal Revenue Service (IRS) issued a Notice indicating that virtual currency is treated as property (not currency) for tax purposes, but gave little additional guidance. In general, the tax consequences to a US Limited Partner of an investment in the Partnership are complex and uncertain.

Explanation:
Сама компания (или партнерство, если Вы хотите называть ее так), не зависит от "неопределенностей".

Компания будет существовать в любом случае, независимо от конкретного режима налогообложения : ) но вот ее деятельность и результаты такой деятельности могут существенно меняться.

Subject to здесь означает, что компания, (а вернее ее деятельность) is subjected to taxation uncertainties.

И даже ваш второй вариант ближе к значению, чем "зависеть от неопределенности"
