Steve, I know you said you don't have much context, but can you give us what you do have? Maybe I'm reading it wrong, but the extract doesn't quite fit on its own.
1. Don't the two sentences essentially mean the same thing? 2. Décompter usually means to deduct, in the sense of deducting from an amount owed or payable (or invoiced). 3. "La mutualité" and "la SMA" appear to be two different entities, but they're the same thing (insurance company/insurer).
My best guess is that either (a) the client's waiting time will be deducted from some invoice, or (b) that the (new) process/system the mutualiste is employing to send its documents reduces the client's waiting time, as compared to previously.
