Nie mylmy ośrodka ze światłem, który przezeń przechodzi.
Ogólnie na przechodzące mogłoby być też passing, ale tu chyba nie udałoby się zgrabnie.

Usually the light is passed <B>through</B> a condenser to focus it on the specimen to get very high illumination. Ater the light passes <B>through</B> the specimen, the image of the specimen goes <B>through</B> the objective lens and to the oculars where the enlarged image is viewed.

Światło naprawdę przechodzi "through" jakiś ośrodek i nic się na to nie da poradzić.

Co do by, to dla jasności: może lepiej zamiast observed będzie studied lub examined, ale naprawdę nie widzę innej możliwości wyrażenia tutaj sposobu badania niż przez by.
