'niña hembra' does not mean 'female girl'; it means 'female child', and is in no way redundant.
If the certificate had referred to a male child as 'niño macho' (or 'niño de sexo masculino') no-one would see it as being redundant since 'niño' is sexually indeterminate in the absence of relevant context. So, a boy child's birth certificate needs to say 'ninó macho' (meaning male child); when it's a girl it might be gramatically sufficient to write 'niña', but formality requires consistent levels of clarity. Of course 'niño hembra' would be errr, let's say, confusing - hence 'niña hembra'.
