in this case, I think template is used as "molde" but it could also be used as "modelo", that was my first doubt.

one the one hand, assuming the sense of “molde”, what I found is that the synthesis method is usually referred to as “síntese template”, see examples:

(though I couldn’t find any on websites from Portugal I heard that before)

on the other hand, I also found de use of “molde” especially related to DNA and RNA synthesis and this is the word I would prefer

anyway you should notice that these are templating organic materials, either natural or synthetic (as I mentioned in a previous note) so I should suggest the following sentence:
… de acordo com a esta invenção sobre a auto-organização, de materiais molde orgânicos naturais ou sintéticos, foi possível obter...

I must add that I’m not very happy with the use of the commas, but this is how it is done in the original. I would not use the comma right after “organização” and use it instead before “naturais” I feel it doesn’t change the meaning of the sentence a bit but it largely improves the link on the ideas.

  -> como expliquei template (ou pattern nesse texto) são aqui usados como padrão, não no sentido de modelo, mas sim no sentido de molde. padronizado é um patrão que serve como modelo e aplicado dessa forma dá um significado completamente diferente à frase.
